So, I've been studying some physics and I have a question about space-time. So, I am to understand that gravity comes from the bending of space-time, and yet I'm also to understand that space-time is nothing but a calculational tool, that is nothing or close to nothing. But how does mass or energy bend nothing? Likewise if the universe is expanding then how does nothing expand? How does something that's not a thing have these properties?

The last question is most interesting.
But the universe is not just expanding, its rotating too. And that rotation is what physicists call 'dark energy'.
The best answer offered is that space is not nothing, but that it is a substance that has been termed 'quantum foam'. Its still quite vague though, and the math has not been worked out from what I can see.
But to understand all this you have to appreciate that spacetime is a pseudoscience. Einstein's maths just does not work. It is 'science of the gaps'.
Substantial detailed proof that Newtonian physics works, and Einstein's just does not is here:
Thats alot of work, though, so if you just want to watch a video:
